Disabling effects on bottom layer

I can't pre-comp the layers for it because I have many layers with screen mode influencing the bottom layer.

Ah yes, the lame standard excuse, which is completely incorrect. You can always pre-compose (which is the only solution to your problem) and maintain your blendmodes intact by using the collapse transformations/ continuously rasterize switch. It's one of the oldest and most powerful features of AE, yet nobody seems to ever give consideration to it.
