No, it shouldn't matter. You actually don't have to link or attach the parts together at all. Let's say you have one mesh that's the legs and another mesh which is the shoe. You don't have to attach or weld them. they can be totally seperate objects. Just put a skin modifier on each of them. Then let's say you create the bones: thigh, calf, foot, toe. For the legs object, assign the thigh and calf bones in the skin modifier. And for the shoe object you can assign the calf, foot, and toe bones. Seperate objects can share bones. In this case the calf bone is shared.
This is the way I prefer to do it. This way, when you want to bend the toes, you don't have to worry about the pant leg deforming beacase it's too close to the to envelope. It won't affect it because they are totally seperate objects.

If, as you indicated, you have attached all the separate parts together into one mesh object, then you can proceed with a skin modifier just as if it were a seamless mesh.
