basically you will have to have a scene without any lighting that is referenced into one scene with your paintfx lighting, and one scene with your regular lighting. set up the render layers in those scenes so that when you render them, only the appropriate stuff comes out in the final image.. then composite them. you will want to composite your paintfx anyways, a lot of the time it will have glitches and you dont want to have to render you entire scene every time to fix them.
