So does it surprise people that muscle systems are lacking? Really, modern rigging methodologies are already imperfect. We are still lacking good envelope control, and then we abandon that for something sexy like muscles systems. Take any character in a feature film that utilizes muscle systems and you'll find out that they took years to develop that character and it's controls. So to say that muscle systems speed up the rigging process is flawed.

The setup for a muscle system can be more tedious sometime as it involves a ton of modeling. It can be also limiting since most muscle systems are based off real-world models. In this case, it could hinder your performance if you don't have mechanics like stretchiness built into the system. Remember, it's what LOOKS right on screen that matters, not what IS right.

Lastly, this guy works at ILM where you have armies of people "character finaling" the end result, usually from painstakingly pulling points to look right frame by frame.
