I've figured out a few ways to smooth the transition, first off you need to collapse all of your modifier stacks to editable mesh before transfering. Second, Remove all non-bone hierarchies as they tend to cause problems. Finally sometimes it helps to export to FBX, Import back into Max and Export again to FBX. It's not always necessary but sometimes it helps pesky export issues. And yes, click the convert Z to Y, it'll save you from having to rotate your mesh on import. Oh and if you're still having trouble, delete all your animation in Max before exporting.

And yes, click the convert Z to Y,
Is this an option in the FBX exporter? if so which version?
