i wouldnt clean up motion capture data with Character studio. For one thing its really designed to apply motion onto, not to edit curves or remove noise or smooth aor filter or fill gaps in marker data
I would get clarification on exactly What is meant when the term cleaning up motion capture is used. also what software specifically do they use to clean up data. EVA? custom software? Motion Builder? besides if you get some raw mocap data, and apply it to a biped and there is a huge gap in it, how do you fix it when the arm suddenly does something unpredictable? or when the head rotates into the body. animate all over the top of it in layers? it would be better if you could edit the original curves and thats something you cant really do with CS

there is a big difference between working with motion capture data, applying it in CS, adjusting it slightly maybe reducing the keys to cleaning motion capture data which could involve reconstructing markers, smoothing curves, filling gaps, removing noise, setting up rigid groups of markers, defining virtual markers (etc)
