You don't. Layers in compositing apps are always flat planes. If you want thickness, you need to build a box from multiple planes or use other tricks.

There is a plugin from Digital Anarchy that does just this...

If you have AFX Pro 6.0 it should have come with 3d invigorator. This one is free with AFX.
Or build it in a 3d app or fake it in photoshop.
That's about all I can come up with.
