Well, the difference is that one has 3 dimensions and the other has only two. :p
As far as I know the difference is just to let Maya know how to process your bumpmaps - 3D bumps are used with procedural (volumetric) textures like Solid Fractal or Brownian as well as 3D projection maps, whereas 2D bumps are used with things like bitmaps or ramps etc., in other words textures that only have U and V direction.
BTW You can combine them in layered shaders (for example), but need to turn on 'Provide 3D Info' in the 2D bump node.
Oh, and if you ever have a situation where you have a choice of 2D or 3D, go for the 2D since they're quicker to render.
