My understanding (not necessarily the truth):

1. They tracked Tom Cruise's head/face (as he wore a removable rubber mask).
2. They comped the other actor's face over Tom's.
3. The comped face is deformed accordingly as Tom rips off the rubber mask.

If you're looking to achieve the same effect, you can probably stamp that rubber mask full of tracking markers as they're covered by the digital replacement (and are neatly removed as your actor rips off the mask).

I heard that Tom Cruise is actually a cyborg and the face we always see IS a rubber mask, so it was an easy effect to do ,the just made him put 2 masks on his robot head!

He's not a cyborg - he's just nuts (http://www.tomcruiseisnuts.com/)...
