Hi,
I made a little animation (444 frames) in 3d max. I need the animation to be transparent in some parts (it`s a door that opens) because it has to interact with a Flash file. So I rendered it as a sequence of PNG´s. The problem is that Flash gets all stupid with this ammount of images. If I imported it as video I´m sure It would run smoother.
Is there any video format that has transparency? something like gif or png on the world of static images.

I use after effects to render out my animations. I know that the Quicktime animation compression has an aoption to render out RGB + Alpha. It is an option you check in the render que module.

Ok, for really a pro results You should use only series of TGA's in 32bit format (with alpha channel)...
