You just want to make some areas transparent? I wouldn't use "replace colour" at all for that. There are many ways to make something transparent. If you want to use something similar to "replace colour", then you have Color range under the Select menu. I'm not sure about the quality of doing it this way, it depends what you are going to use it for and what kind of image you have. You might have to use other tools to better the selection. Then you just delete whatever is selected, if you only have a background layer, just double click on it to make it into a moveable layer, otherwise you won't get transparency. Sorry I don't know how well you know PS.

if it's a solid color, as apposed to just a hue (*thinks*) than you could use the magic wand tool.

ok the crux in this matter is that I want to delete the blue sky from behind a tree with transparent instead of a color, so I can use it in a post production for another image, so I just have to overlay the tree over the wanted picture. I cant just use the wand for this project because I will end up in a mess with all the branches that overlays the blue sky :/

You can probably chroma key out the sky anyhow... otherwise use colour range select and build a mask out of that.
