I assume you mean colouring under scanned line drawings, yeah?

The basic process is the same with all these programs, Painter, Photoshop, etc. The short of it: Line art layer set to Multiply, paint on layers underneath. Making cuts and gradients is the real skill.
This site is especially dedicated to comic art coloring and has some good tutorials in Photoshop, but you can easily adapt them to Painter:
