If you want to render with an alpha channel just tick the alpha box in the save part of the render dialog, if you want alpha to be rendered to a seperate image then tick seperate alpha, if you want it to composite better (i.e. without a "fringe") then tick straight alpha... don't worry about the rendered appearance of things such as lens flares with this option... the transparency is handled by the alpha and gives correct antialiasing. for an object that's transparent use alpha and keep the image alpha box ticked... if you don't want a transparent object to render alpha see-through then dont tick the image alpha box on the material. for depth you can render depth using the depth layer for multilayered files... to see the alpha or depth in the image viewer just go channels->alpha or channels->depth (from the image viewer menu). hope that one of these covered what you wanted.
