What you are looking for is called a Video Compositing Software, there are tons of those. Just do a search here on CGTalk and you'll see.

By the way, Blender3D is also a Video Compositing Software :D

zwei-stein is doing chroma key if i remeber right. try looking for it on google. it's free.
