Is there a way to change keyboard shortcuts in Combustion 3? Because that would be very handy.

Yep,

Just open the following files in any ASCII editor and edit each shortcut as you wish

edit.key
effect.key
filter.key
host.key
paint.key
Particles.key

They are avaliable on your Combustion installation folder.
