Can anyone tell me if its possible and how to use the alpha channel from an image sequence as a mask in combustion?

Just add a "set matte" operator (found under operators/channel/set matte).... choose the layer you want the matte to be taken from and select "alpha" for Input.
Thanks Dongzo, I ended up working it out, havent tried your method but in the surface tab on the layer i loaded the sequence in the Stencil layer and checked alpha and all was groovy, I knew I had done it before but was pulling my hair out trying to find it

The set-matte and stencil layer behaves a little bit different.... if u scale your layer, the mask set by stencil layer will not scale with it but a mask set using set-matte will.

Dongzo is right, but you can also Parent your stencil to your layer so that when you resize your layer the stencil one resizes as well.
