I understand that you extrude a region to extrude an area together, but that still creates extra geometry that cause problems later on when editing the mesh. Is there a way to delete them? Or a way to "keep faces together" like you do in maya? Box modeling can be tedious if you have to go back and flatten out edges and verts when scaling or rotating, even if you extrude a region of faces together.

Extrude Region is the same as keeping faces together. Hope this helps. :)

edited to correct myself. You are right. Extrude region covers the problem.
