You need Illustrator, that's the common programm to do packaging in.
In a nuttshell:
Work in CMYK, and make an extra spot colour for your cut-out form.
For text or background colours it is standard to use an extra spot colour in packaging. But beware, every extra spot is printed separately and will cost you extra money. So CMYK (Cyan, Magenta, Yellow and Black) plus 1 or 2 spot colours is your maximum.
Work in different layers in Illustrator:
1. Layer for your cut-out. Your cut-out should be set to overprint. Set this layer to locked.
2. Text layer.
3. Images layer. For imported PSD files or EPS's, all CMYK, 300 dpi.
3. Background colours.
Make sure no shapes or images end directly at the cut out, but keep them 3 mm in, or let them stick out at least 3 mm.
