... use the optimize scene button.

I see what it makes and it is great to broom up scenes. I know that it throws away unused materials and that you can customize what it does and what not.

I always had good experiences using this function, but my question is if it can sometimes destroy history or connections that cause a bug later on.

for example I use a final rig and a complex scene.
after bigger changes I clean up the scene by optimizing it and never had problems with it.

whats your opinoin on this function?

This funtion is great and can speed up things a lot on heavy scenes that have gone through various people. However, I will never run it without backing up first, and then I will look through the script editor to see what it has deleted. A few times it has deleted stuff that I still needed, but I noticed this in the script editor before any harm was done.
Overall I like this feature and I use it when it's needed, but you have to be careful and check things before moving on.
