I made a little animation wich I want to import in flash (this is not the problem), but when i import the whole picture (jpeg render) sequence it has one solid background (doh because i rendered it to do so).
Now my question is, how can I make the background transparant so i can add the movie to a flash background?(which will probabely save me some kilobyte's)

Render your animation as a sequence of 32 bit Targa files (ie with alpha channel), convert the Targas into PNG files with a graphics program making sure that you preserve the alpha channel info (you can do a batch convert in Photoshop, Paintshop Pro or whatever) and then import the PNG files into Flash.

you can render directly to png and preserve transparency. when you choose save as file in the render dialogue and submit a file as png you will be given options about transparency and interlacing.

Having a transparent background the same size as your Flash file will not save much on file size as the alpha channel, and all the pixels that describe it, is still there. Render using "crop" under Render type and move the marquie edges as close to the animated object as possible (to make it as small as possible). Optimize the series of PNGs to 256 color 8 bit with transparency to squeck as much savings as possible.
