So I need to create a sss map for a character. I've created uvs in UVLayout Pro instead of in Maya (a ton easier) though when u save out an obj file in UVLayout it uses multiple boxes/boundary squares in the UV PNG file. So when loaded into Mudbox and saved as a texture it renders out multiple texture not just one, of different parts of the UV. So when I go into maya and try create my "MISS_fast_skin" (the SSS material) I can't load in my textures into a single epidermal or subdermal slot within the SSS material.

You could arrange all of the uvws onto one grid, and then repaint your texture in mudbox, or if there is some equivilant way to this in maya, you could make a multi sub material, that could consist of multiple shaders, each applied to the objects faces that you need. Additionally in Vray2 I believe there is a way to specify multiple maps in different uv channels for one 'map'
