Bring the stop motion(or exported image sequence with an alpha channel) into after effects, use CC particle world/Particular and a shallow dof on your camera.
Bokeh is caused by out of focus light, where as that animation is just a particle system out of focus. That most definitly looks like a simple after effects particle system to me.

You would almost never model them, easiest thing to do is get some stock footage and comp it in, in post.
Even if you wanted to do this in 3d, (I use maya not blender) you would be using particles with size variations, I dont really see why you would need to model particulate matter.

Agree easiest way is to use particles, just add a semi transparent texture to a billboard, make a particle system and adjust to your liking.

I see, thanks for the replies, so I should just use stock footage. Although I think I've figured out how to make 3d particles as well, yay. Thanks :) In case someone searches for a thread like this, I found some good stock footage:
