"Copy and Paste" in Maya is a horrible hack. Rather than doing anything with the clipboard it simply does an "Export Selection" to a temporary Maya file then "import"s it back in whenever you paste. Because Maya is trying to save this temp file in a different format (mb or ma) to your currently open scene and your scene contains unknown nodes it can't do it. (Maya can't save unknown nodes in a different file format, not sure why, probably something to do with the node type Ids, but whatever, it just can't do it.)

You will either have to delete the unknown nodes using File > Optimize Scene... or via MEL with:delete `ls -type "unknown" -type "unknownDag"`;or alternatively perform your copy pastes manually; doing an export selection, but in the file format your scene is currently in, then importing that when you want to "paste".
